Growing a Root from Its Genome : Emergent Tissue Layers and Zones in a GPU-Native Simulation of the Arabidopsis Root Tip
Models of the Arabidopsis root tip usually take its cell identities as given. Here we grow a root tip from a single genome. In a two-dimensional median section, every cell reads the same network of 62 genes (26 core genes from an earlier, unpublished model of callus and 36 added for the root) and starts with the same expression; the only spatial cues are the polarity of auxin transport, auxin…
A team of researchers has developed a GPU-native simulation of the Arabidopsis root tip, growing a root from a single genome with no pre-assigned cell identities. The simulation relies solely on the expression of 62 genes, whose roles are inferred from the data. Auxin transport, originating from the shoot, serves as the only spatial cue guiding the cells' behavior.
Within 48 simulated hours, the model produces a root tip-shaped template with a complex structure comprising epidermis, cortex, endodermis, pericycle, and stele. The model also captures the emergence of key developmental zones, such as SHORT-ROOT, SCARECROW, an auxin maximum, and a quiescent centre. Remarkably, 85% of the simulated roots maintain a quiescent centre for the first 48 hours, while 100% of the roots exhibit distinct pre-registered criteria.
However, the model has several limitations. Mutant phenotypes are often poorly represented, and the root cannot regenerate after being cut. Additionally, the simulation does not account for lateral inhibition between auxin foci, which is essential for the formation of stem cells.
This groundbreaking work demonstrates the potential of using genome-wide data to reconstruct plant development in silico, paving the way for future studies that could provide deeper insights into root growth and organization.
