dictyExpress: an integrated browser for bulk and single-cell Dictyostelium transcriptomics

Summary dictyExpress 3.0 is a React/TypeScript reimplementation of the Dictyostelium discoideum transcriptomics web server, first introduced in 2009, that unifies bulk and single-cell exploration. A long-standing gene-expression resource for the Dictyostelium community, dictyExpress is also accessible through dictyBase, the central organism database for Dictyostelium. dictyExpress 3.0 is a revamped web server for Dictyostelium discoideum transcriptomics, combining bulk and single-cell exploration in one integrated platform. This open-source tool, initially launched in 2009, is accessible through dictyBase, the central database for Dictyostelium organisms. The latest version retains the original bulk RNA-seq dashboards and introduces an interactive module for a developmental single-cell RNA-seq time course of wild-type AX4 and two cAMP-signalling mutants.

Following the principles of visual analytics, dictyExpress coordinates interactive visualizations through brushing and linking, allowing users to explore bulk time courses, differential expression, gene-ontology enrichment, and UMAP workspace using a shared gene selection system. This enables users to create bookmarkable and exportable cross-modal analyses within a single interface. dictyExpress is available at https://app.dictyexpress.org/ and its source code is hosted on GitHub at https://github.com/biolab/dictyexpress-js.
